You're in luck because most good anime fantasy have female MCs:
Seirei no Moribito
Juuni Kokuki
Honzuki no Gekokujou
Claymore
Kemono no Souja Erin
Sousou no Frieren
Majo no Tabitabi
Made in Abyss
Shinsekai yori
Houseki no Kuni (MC is androgynous but appears female)
Kaze no Tani no Nausicaä
Somali to Mori no Kamisama

add 12 kingdoms and Beast Player Erin

They're right there.

"Dungeon Meshi" is TECHNICALLY a deuteragonist, but you really should choose your battles. ...watch it.
**intimidating stare**
There's also:
"Frieren" (protagonist)
"Spice and Wolf" (deuteragonist... technically a goddess... a wolf)
"Shadow House" (protagonist)
And if you're open to a setting in China, "Apothecary Diaries" has people drooling. That protagonist is the embodiment of agency/independence, and the intrigue is to die for. (This one is not fantasy)

Frieren
Clevatess
Seirei No Moirbito
Vexations of a Shut In Vampire Princess
Arknights
I am a Spider, So What?
Roll Over and Die (starts airing on Friday)
Executioner and Her Way of Life
Wandering Witch Elaina
Princess Principal (steampunk version of our world and alternate history, not sure if that is enough to differentiate it from our world)
Claymore
Scrapped Princess
Yona of the Dawn
Reincarnated as a Sword (PoV is a dude, but the main decision maker is the sword's wielder so it is kinda like one MC role but seperated into two characters)

Zenshu immediately comes to mind. It's about an animator transported to a world from her favorite dark fantasy anime. Tons of great world building. It's silly, well animated, and an enjoyable watch.

"The Saint's Magic Power Is Omnipotent" is pretty good imo

Frieren has everything characters, action, worldbuilding, story and is a slow paced fun adventure that u should definitely try.
Isekai (reincarnation): The Magical Revolution of the Reincarnated Princess and the Genius Young Lady
Non-isekai fantasy: Slayers, Secrets of the Silent Witch
Not isekai but feels like it: I May Be a Guild Receptionist But I'll Solo Any Boss to Clock Out on Time
FMC & MMC special mention: The Witch and the Beast
This is just off the top of my head.

**I'm in love with the Villainess**
An isekai where an overworked office lady which only comfort is playing games late after work dies and find herself inside her favorite Otome game, Revolution. Now, Rae, in the game she can try to do what the game didn't allow her to, to pursue the villainess of the story, Claire Francois.
She is a new student on the Royal Academy, where the nobility study Magic and Academics. She is a peasant, but got an scholarship as part of the new politic of the King, the meritocracy.
Claire, the daughter of one of the most influential noble families doesn't take kindly having peasants in the school, never mind, the protagonist who is strangely obsessed with her. So, she try to bully Rae out.
The 3 princes, who are the love interest in the game, have take interest in Rae, but she could care less.
And then, the game isn't called Revolution for nothing.
**The Magic Revolution of the Reincarnated Princess and the Genius Young Lady**
The isekai parts on this one are very minor.
The princess of the Kingdom, Anis, has forfeit her right to the throne to her younger brother. Now she is know as the eccentric princess and works tirelessly in her magicology, who combine the usage of magic stones and the memories of things that she saw in a past life. (In our world). In part to compensate by her absolute inhability to use magic.
While testing her latest invention, a flying broom, she crashes into a party of the school elite. There, her brother has broken his compromise and humilliated his betrothed, Euphillia, the most talented magic user of the Kingdom and the daughter of the prime minister and personal friend of the King. Anis, seeing Euphillia in shock and with everyone turning on her elope with her and later offer Euphillia work as her assistant.
And like this start the story of two girl trying to change the world.
