This is the answer. Man, I loved that show. I need to rewatch it with my partner. It could be her first Mecha anime.

With that little description what comes to mind is an episode in Macross (Robotech in America)

They are on board of a spaceship that for stuff that happened earlier in the series happens to have a city inside of it. The ship also happens to be able to transform into a robot. So main character and this girl I believe get sucked out of the ship, managed to make it back, but since the ship had transformed into a robot which also modifying the inner arrangement of the ship makes it so they are trapped in an inaccessible part of the ship.

I believe something similar happens in a previous episode too. Been a long time, i know Macross Frontier also references this in like episode 1 girl is being sucked outside the ship by the vacuum of space, and the guy managed to rescue her before the hull of the ship closes by itself.
